Be in the post-game Have Jirachi in your party

Make sure you have Jirachi in your party. Then fly to the Crater Town Pokemon Center and go north.

Continue north out of the town and to Route 5.

Use Cut on the small tree to access the narrow path going east.

Continue following the path until you reach a fork that goes either east or north.

Turn east here to enter the path that only opens up if Jirachi is on your team.

Deoxys is at the end of the path, inside a hole created by a crater.
