Be in the post-game Start the Portal Purge mission Ensure it’s nighttime

Fly to Crystal Peak and head inside, then go down the only ladder in the first room.

On the new floor, use Surf to continue forward and take the first turn north.

Here, you want to enable the red and blue crystal switches, and disable the yellow crystal switch.

With that done, go back to the water but this time go east and up the ladder.

Descend from the wall using Rock Climb and go west.

Continue on the path and you’ll see several large crystals.

Continue south by navigating the missing spots where the yellow crystals would have been.

When you see two red rock climb spots, climb up the east wall when given the choice of using Rock Climb.

Continue on this path to find a ladder you can descend.

The portal with Yveltal is in the room where the ladder takes you.
